Which direction is which?
90° is clockwise; if your scanner output is off by 90° the other way, choose 270° (counter-clockwise 90°); upside-down pages need 180°.

No. Rotation only changes each page’s orientation attribute without re-rendering the content — text and images stay untouched.

Yes — change "Rotate pages" from "all" to a list like 1-3,5. It is the same engine as the page organizer tool.
Try it ↑Does a digital signature survive processing?
No. Any change to a signed PDF (merging, compressing, watermarking…) invalidates the existing digital signature — that is the tamper-proof design of PDF signatures, not a limit of this site. Process first, then sign.
